St. John's Preparatory School was established in 1870 by the Vincentian Fathers and is affiliated with St. John's University. The original St. John's Prep was all-boys, located in Brooklyn, and closed in 1972 and merged into Mater Christi High School, a coeducational HS. On July 1, 1981, St. John’s preparatory was officially reborn. There were obvious differences, the new Prep was in Queens and the new Prep was co-educational. The basic mission, however, remained the same, to offer a quality Catholic education to the youth of the City. Representatives of the University were added to the Board of Trustees of the high school, solidifying the academic affiliation of the two institutions.

The exterior of the building is emblazoned with ecclesiastic symbols, including a crowned cross, the chi-rho (which is taken from the first two letters of “Christ” in classical Greek) with alpha and omega. There are also symbols of the arts, math and science departments, the boroughs of Brooklyn and Queens, the dove representing the Holy Ghost and tongues of flame symbolizing Pentecost.

In 2018, the interior and exterior were used for a Saturday Night Live skit titled "Tucci Gang" which edited the front statue with CGI to resemble Stanley Tucci. It was also used prior in 2016 for a remote titled "The Librarian".
