After an ancient volcano eruption, trees got under a lava flow, but the lava did not burn the trees completely at the moment. Instead, it covered them, and after the wood finally burned off, tree-shaped cavities were left behind. Incidentally, such formations can be found anywhere around here, but they have been excavated only on this spot. The museum explains the process in detail, with voice explanations (in Japanese).
