Built between 1794 to 1807, as a military installation, and is surrounded by brick-faced earthen walls and a dry moat. It was built for use during the War of 1812. Renamed Fort Columbus is 1803. Name returned to Fort Jay in 1904.

This Second System fort was modernized under the Third System beginning in 1831.

As of 1851, it was intended to be armed with fifty-eight 32-pounder seacoast guns, twenty-six 24-pounder guns, four flank howitzers, eight 8" heavy seacoast howizters, two 13" mortars and twelve 10" heavy mortars, for a total of 105 guns.
